I guess it is going fine, but give consideration to timeline, with the title "1000 year sunrise" you are talking about the time NM was sent to the moon and the current show timeline, and as far as am concerned we dont know how much time passed between that and the moment they both became princesses of equestria or discord appearance. We just know he was the ruler before they both did: "before my sister and I stood up to him he ruled equestria in an eternal state of unrest and unhappiness". The comic is still fresh so theres no way to tell how you are doing, but i guess that as long as you dont fall into the cliches of other comics it will be fine.
Yes, this is intended to be a prequel to FiM. The title was chosen mostly because I think it sounds better than "The thousand-year sunrise (give or take a few years)."
Also, what specific cliches are you worried about?
